[SOLVED] Windows 7 Back up utility corrupted my hard drive?

Last weekend, trying to be proactive in my PC's safety, I ran the windows 7 system restore/back up utility which returned results of "The back up completed but some files were skipped". It also created a system image on my external hard drive. Two days later I turn on my PC and there are some issues I notice all of which I have no idea why they are occurring:

1) Some applications I normally run are having strange issues with the GUI's. Words missing from buttons but the button still being there, font and window coloring changes for some parts of the interface
2) I go to fire up google chrome and get an error "can't locate executable please reinstall"
3) I try to run any of a multitude of games, and they're all crashing
4) I run my microsoft office and it acts as though I've never activated the software before and attempting to do so via internet it doesn't work. Another application I have also is acting as if I never have activated it and I know for a fact they both were indeed activated previous to setting up the back up.
5) When trying to start Eclipse IDE, I get an error:
"Java was started but returned exit code=1
C:\Windows\system32\javaw.exe
-Dosgi.requiredJavaVersion=1.6
-Xms40m
-Xmx512m
-XX:MaxPermSize=256m
-jar....."
and it goes on for quite a bit, I can attach a screen shot if needed.
6) Last, I'm running an Alienware and there are some desktop icons that came with it out of the box, My PC Information, and it would pop up a formatted xml telling me all the details of my PC, and now when I click the file is missing and cannot be located. The folder where it was is still there with one icon file in it however.

So when this happened first instinct was use my brand new restore point but that did not fix anything and I don't have an earlier one unfortunately. I've been able to restore games to working condition through reinstallation, and one of the GUI applications that was messed up(it was for a network adapter) was fixed when I uninstalled and reinstalled the adapters' driver. I've been unable to fix the eclipse java issue with a reinstall of the IDE or Java itself, nor have the software activation problems subsided.

I have a feeling this is pointing to some type of corruption on my hard drive that may have happened, but it may be also worth it to mention I may or may not(I can't remember exactly please forgive me) have run Free Window Registry Repair and possibly screwed up the registry? Only reason I lean more towards a corruption problem is because I've run this app many times before when cleaning up malware and have had no problems with it.

So with all of this, any insight into what is the root cause of this issue would be awesome. The computer function was perfectly fine last weekend and the week before. If there is any further information I could provide please let me know. Thanks in advance!
