Slows at intervals

Around a week ago I started experiencing massive slowdowns. I have no specific time or log to see if I installed something that might've caused it. The only thing I can think off is that I dabbled in CS6 for the first time in a very long time but didn't launch it more than 4-6 times.

It has some weird symptoms. Whenever I start my pc for the first time of the day it pretty much just locks up after I try to launch a program and get a windows has stopped working error. But when I reset it immediately after (with the reset button because I didn't have the patience to wait longer than 10 minutes for windows to respond, I can also just use the windows start button to shutdown unless I launch anything) it works fine. However at certain intervals it just slow down massively. The League of Legends victory/defeat screen has also been consistently slow. Winamp will be unresponsive to track changes with the shortcut keys and Chrome pages won't load. Loading up any other programs during that time is futile too. This can last anywhere from 30 seconds to 3-4 minutes. And after that it works fine till the next slow.

I ran a full scan with ESET which didn't produce any results. I also tried booting in safe mode which worked perfectly. However I didn't stay in there long, 5 minutes at most. If I'm not mistaking the slows have become less frequent and less severe over the last few days although that might just be perception because I've gotten used to it.

If we could pinpoint the exact problem that would be splendid but I would be just as happy with simply excluding a hardware problem and do a clean install of my OS. It's been a while anyway and my PC has been sluggier than I would like for a while now. When I was playing Amalur my FPS was just fine and the only time when I experienced any noticeable slower performance was during loading and changing areas. The only thing I can think of is a hard drive problem or simply cluttered OS. Thanks in advance.
